You're charged every time you start an instance. If you stop and start the bot then you'll be charged again, regardless of how long the first session had been running for. If the reason you've been restarting the bot is due to not being able to change settings while the bot is running, or something of similar nature, take it up with the bot author.

Now what sane person would do that? You start the bot, let it run for x hours, and then stop it again.
